I found a few outside the walls on the NE side, but pretty limited. I don't think ones inside the walls can be cut from what I've checked.
When you first enter a map you see the old map for a split second and then the new design appears. Kind of like when you go in a cave and it initially appears as lit for a moment until the darkness shows up. Could it be that the new designs are just visual but if "new" trees don't line up with the location of "old" trees they don't have the same function?

No it is not a reason for that.
If there are other tiles like bushes which overlaps tree trunk then you can't chop it.
In all these new designs, I noticed a lot of new cave entrances and doorways added to the maps. Wouldn't it be grand if new dungeons (or expansions to older ones) were added to some of these points?
